The Gentlemans Journal The Gentlemans Journal Abstract This proposal aims to synthesise, through a three step analysis of DNA, a collection of models for cancer, and establish a framework for analysis of DNA-repair reactions in human cancer cells. The method utilizes a highly innovative modelling approach, involving the gene expression profile from cultured human cancer cells and the pathways of DNA repair. With these model structures the approach extends beyond the synthetic setting and into the synthetic model dynamics, and then into the dynamic domain. Our results show a high level of robustness to the experimental conditions and highlight the potential of the method to shape cancer cell models more efficiently. We conclude the proposal by introducing our theoretical framework, which describes the process of replication process, transcription, transcriptional activity, DNA damage and repair and provides an efficient and predictive means to dissect the DNA-covalently modified and repaired repair pathways in cancer cells. Background In the last decade a complete understanding of DNA-covalently modified DNA sequences has become of crucial importance. These genome-wide studies, for example through genome-wide SNP arrays (GSE57802), have shown in our recent decade that cancer is a multidimensional subject whose nature, the type of sequencing feature, the methods to purify DNA from it and through their specific analytical and theoretical characteristics are formidable problems. To overcome such problems it is now becoming necessary to elucidate the cell cycle and DNA repair in cell cultures, particularly in the experimental settings where the single cell level analysis has been performed on transfected or transformed cells. This results in a substantial amount of data that need to be collected and processed in order to link these data to the experimental mechanisms towards cancer understanding. So far several methods have been proposed to address this issue, a number of which have been related to DNA-covalent modifications.

Some of these methods involve transient insertion, called transient protein knock-in (TIPK) or siRNA mediated mutagenesis. However, some of the main aspects of DNA-complex formation are also yet another, biological, critical issue that needs to be addressed in order to describe new mechanistic concepts that could help to make the discovery of the cell cycle. Background Dipyrimidines constitute a class of DNA-intercalating antimutagenic antibiotics composed of a group of natural dyes (typically PM11). They are extensively used therapeutically in chemotherapy and other cancer treatments. This strongly suggests that the compounds are not suitable for cell-free translation and replication (Turnbull, 2011, Cell, 95:145-220). Some cellular systems, such as mammalian cells or breast cancer cells, contain the 5-mer, but typically there are no specific charges for this antimutagenic moiety. We have thus proposed a hypothesis of cellular redox-cycling of the pyrimidine building blocks of DNA, pointing to this mechanism.
